I don't understand why you would want to skip one of the bonus and still want to take the next one.

Could you explain in order to be sure about the most relevant fix ?
From the game play, I make a normal move to trigger the double free-pass city gate. Then I use one of the two moves to trigger the double station city gate. Now both ends for the lines are at city gates, since each city gate is accessible at most three times, it is preferable not to make the next move from double free-pass. Otherwise I'll have to make a move with no points and eliminate an extra pathway (for future lines) to a city gate.

In my last step, I activated the double free pass gate first, which allowed me to use one of the two steps to activate another gate. Now both ends of my last lines had no possible moves and the game ended with my second bonus skipped.
Reached the double free pass with the blue pencil. Used one step to reach the railroad switch bonus. Now both ends of my line were at city gates, and I did not wish to go further from those points because it would prevent me from reaching the city gates with my other lines. So I passed, intending to skip the second station but still use the railroad switch. Instead, it didn't allow me to use the second bonus (railroad switch) at all, which prevented me from reaching one of the shared objectives or making any additional moves with the blue line.
It would be much nicer if we could either:
1. Skip one bonus without automatically skipping the other, or
2. Be allowed to use an additional bonus in between the two free passes (e.g. I could use one free pass to get to the railroad switch, then use the railroad switch, then the other free pass, or alternatively I could use one free pass to get to a different city gate like the double station, then use the double station, and then pass).
