The witch's control of where you visit is because of the enchantment "Hypnotism". The Operative card was working properly before, it was discarded during your upkeep phase because you had no influence to pay for its upkeep.

Could you please check the game 659827323 (last moves of Witch for example)? There was the same problem and no Hypnotize in play

Can you explain what the behavior you are seeing is and what you think should happen? The Operative allows you to place a clue only on the specific villager that the Witch visits.

Ran out of tokens and had to redistribute which the witch was able to do instead of the hunter. Expected behaviour when the hunter runs out of tokens, the hunter should decide where to go.

First of all, the operative says "may". Instead, it is not only "must" but also witch decides where do the tokens go and what tokens does she take. This means eliminating is nearly impossible, since witch is able to move 3 clues every turn, her familiar aside.
So we got 2 issues here, first it is must rather than may, second, witch decides.

Yes, issue is about clue tokens in general. I think Message Board is controlled by Hunter, but Preacher and Operative clue movement is done by the Witch, since it happens during Witch's turn (she uses a familiar or sends a pawn to a villager)
