The bonus cards actually only counts visible keys, since its not like a token in physical game.
So keys it will count would only come from final destinations (player board and industry board)
and from adv token with keys IFF it is placed on player board or industry board.
I think it would better just to show estimated bonus in tooltips of the endbonus card (all of them)

Can you include that above clarification somewhere as a tool-tip or something?
No reason to think that the advantage token does not count towards this otherwise.

Also, how are you getting to this interpretation? it is easy enough to count 2 keys from the achievement token as well. and the rules do not state anything to the effect that only the other keys are counted or anything.

The rulebook clarifies that you "receive 2 keys" for the advantage token.

And in Page 47, it clearly states this

"Score points based on the number of keys you received (the idea token with 2 keys counts too)."

Now the bonus cards are shown on player board, it also includes estimated scoring (which is as good as key count).

And for the 100th time - if you use Factory to play Keys idea token - you don't get to keep it, you have to discard this token and it does not count as 2 key (because you have to discard BOTH tokens)

The end game bonus card mentioned above is still not counting the key obtained by reaching the end of Tokyo-Kyoto route after it is covered by the Osaka route upgrade.

OSAKA ROUTE UPGRADE
---------------------------------------
When you choose this idea token, you can extend the Tokyo route to
Osaka. Immediately place your Osaka route upgrade onto the indicated
space on your player board, shifting your [wood] and [green] tracks onto the new
board as necessary ( [bronze] and higher were not possible yet).

Place your existing tracks onto the same spaces they were on previously. The
upgraded route with some additional potential benefits is now available
to you.

The old route’s special spaces are no longer available, as they are no longer
visible. However, you do not lose any benefits you have already received.

If you obtained the benefits from space 1 (construction site tile) or space 6 (new worker) already, then as usual, you cannot receive them a second time.
----------------------------------

1. I do not lose the benefit of having received a city key for reaching the end.
2. The 2nd time excluded benefits are mentioned in the rules, and it does not include space 7 (key).

According to the rules as written, the covered key must be counted towards the end game bonus card.
