It says that when you play a card "If it matches suits with two cards on the field, choose one of those two to capture with your card."
However, I played a card from December whilst two December cards were on the table and it defaulted to capturing only one of them.

Possibly the rules you have implemented to not include the choice between the two cards, not sure. In which case there is no problem here.

The choice is automated to select the strictly better card.
You can select cards manually if you want to (as player preference), or the game asks it when you have to choose between a higher scoring card and a card with lower score but a part of Yaku.

But at move 3 in the linked game, I don't get asked to choose between the two cards that I can capture with my card. They are both part of different yaku combinations (rain or birds) so I feel I should get the choice then.

No, Rain bird is not.
