I'm not sure how to implement this because you do have to inform the player that they can activate Stockpile goals in the relevant phase, but when I saw it, it was immediately obvious to me that my opponent had Exploration as his facedown goal.
I'm not sure the timing of the activation of the goal is germane to the game, though. Perhaps giving personalizing the UI only to the player with the option to flip the goal, and then playing out the phase as normal rather than waiting for the player to decide?
I'm afraid that if you hid it from all players and still made it the choice before the phase (example here: before the worlds were drawn for Explore), it would still tip off players as to which goal was active. It's not so uncommon for a player to take some time to decide on what to do in a phase, though, so I suspect it would be less obvious if the option to flip happened during or after the relevant phase, rather than before.

Per the rules, the choice is always given regardless of what the goal is, so the game state is not actually revealing which goal it is. There is a checkbox that appears only when you have a facedown goal that will let you skip being prompted in the interest of keeping the game moving.

So i just got lucky and guessed right? Even so there are some issues with your implementation.
From Page 11 of the rules (capitalized emphasis mine):
"During play, after an action tile has been selected but before any player does its action, a player with a FACE DOWN STOCKPILE GOAL may choose to flip it face up (so that all players have the option to stockpile that item)."
It's pretty clear from this wording that Non-stockpile goals can't be flipped face up optionally (it's not clear why you would want to do this, but regardless, it's still not legal. What requires a bit more reading between the lines is that (and this is my interpretation): the relevant Stockpile goals are only optionally flipped face up during an phase in which it would be legal to stockpile the relevant resource. So you couldn't turn Exploration face up in the Production phase, for instance (again, not clear why you would want to, but by my interpretation it's not legal).

You’re right - I missed the word stockpile in that sentence, and implemented it with the idea that you could flip any goal. I think the way to go about it would be to add a checkbox (default unchecked) only for stockpile goals that, if checked, will ask or automatically flip when the relevant action is chosen.

The Reveal Goal interface now works as you've described. If an affirmative "reveal goal" check box is checked, the stockpile goal will automatically reveal only when a relevant action is called.
